Ribosomal Database Project (RDP)
- RDP is a mainstream resource in the field of rRNAs, housing small subunit rRNA sequences from archaea and bacteria, and large subunit rRNA sequences from fungi.
- The latest release contains 3,356,809 bacterial and archaeal 16S rRNA sequences and 125,525 fungal 28S rRNA sequences.
- RDP provides versatile online and stand-alone tools for various user cases and analysis workflows for high-volume amplicon sequencing data.
- RDP collects data from the European Nucleotide Archive for defined taxonomic clades and sequence features.
RDP Tools
- Classifier tool: places user-provided sequences into pre-defined built-in taxonomic groups of the database, with four taxonomic hierarchy models.
- Probe Match tool: allows users to enter primers with a length of less than 64 bases, tolerating a certain degree of ambiguity in nucleotides, and displays results in the Hierarchy Browser.
- Library Compare tool: compares two groups of sequences based on a given bootstrap confidence threshold, producing a tabular view with rank, name, sequence counts, and significance score for each affected taxon.
TestProbe and TestPrime
- TestProbe: enables definition of the maximum number of mismatches and the number of ambiguous nucleotides relaxed by the matching.

SILVA
