Sonic tries to use the fake emerald but is stopped when Eggman captures Tails and Amy, forcing Sonic to return. When Sonic attempts to trick Eggman by swapping the fake emerald with the real one, Eggman sees through the plan and traps Sonic in an escape pod rigged with explosives. Using the fake emerald's power, Sonic narrowly escapes. Meanwhile, Rouge, after becoming aware of Knuckles arrival in the ARK, sets off to find the remaining pieces of the Master Emerald shards. After their encounter, they fight but Rouge ultimately gives up her pieces, leaving Knuckles to finally restore the Master Emerald, ending with a subtle bond. With time running out, everyone—except Shadow—works together to access the cannon's core to stop the ARK from crashing into Earth. Amy pleads with Shadow, reminding him of Maria's true wish, and he remembers that Maria wanted him to protect humanity, not seek revenge. Inspired by her words, Shadow joins the fight. Shadow meets Sonic and Knuckles in the ARK's core, where they confront the Biolizard, the prototype Ultimate Lifeform that was created before Shadow. Knuckles uses the Master Emerald to neutralize the Chaos Emeralds, but the Biolizard fuses with the Eclipse Cannon and continues the ARK’s descent. However, the battle drains Shadow's energy, and he falls towards Earth, content with having fulfilled Maria’s true wish. As the people on Earth celebrate, Sonic and his friends return, with Sonic bidding a silent farewell to Shadow, who sacrificed himself to save the world. The Egg Utopia Incident (Sonic Advance 1 & 2): Prior to this, Dr. Eggman made another attempt to take over the world known as the X-Zone Incident, ending with a battle on the moon. Sometime later on an unspecified island, Dr. Eggman has begun another plan to build his Eggman Empire, kidnapping animals and turning them into robots. This time, however, he has also captured Sonic's close friends, Tails and Knuckles. Upon learning of their capture, Sonic sets out to rescue them. During his mission, Sonic encounters a young rabbit named Cream and her Chao companion, Cheese. Cream tells Sonic that her mother, Vanilla, has also gone missing. After Sonic defeats Eggman’s EggHammerTankII, he frees Cream and Cheese, and they join him in hopes of finding Vanilla. Sonic eventually rescues Tails, who has no idea what Eggman is planning. Tails then joins Sonic on his mission. When Sonic finds Knuckles, Eggman has deceived the echidna into believing Sonic is his enemy. After a brief fight, Sonic defeats Knuckles and clears the misunderstanding, prompting Knuckles to join the group to take revenge on Eggman. The team tracks Eggman to his Egg Utopia space station. Together, they destroy the station and put an end to Eggman’s plans. After the battle, Cream is joyfully reunited with her mother, Vanilla, who is safe. Later while Cream and her mother enjoy their reunion, Eggman returns in a cloaked mech and kidnaps Vanilla once more, taking her into space. Meanwhile, Rouge infiltrates one of Eggman’s bases and is shocked to find Shadow, believed to have died after the events on the Space Colony ARK, asleep in a pod. After awakening him, she encounters E-123 Omega, a robot locked away by Eggman. The trio reluctantly forms a team, with Omega seeking revenge against Eggman, and Shadow, who has amnesia, wanting answers about his identity. Elsewhere, Amy teams up with Big and Cream to help find Big’s pet, Froggy, and Cheese’s brother, Chocola Chao, who have mysteriously gone missing. At the same time, the Chaotix Detective Agency—Vector, Espio, and Charmy—receive a mysterious job offer, where they complete a series of tasks to prove their abilities. All four teams chase down Eggman through different zones, often crossing paths with each other. Eventually, they converge on the Egg Fleet, where Rouge makes a startling discovery: an army of Shadow Androids, leading her to question if the Shadow she is traveling with is real. Meanwhile, the Chaotix's mysterious client is revealed to be none other than Eggman himself. Eggman explains that he had been locked up and betrayed by his own creation, Metal Sonic, who had taken on the identity of "Neo Metal Sonic" and seized control of the Egg Fleet. Neo Metal Sonic’s goal was to prove himself superior to Sonic by observing the various teams in action and collecting data. With enough data gathered, Neo Metal Sonic transforms into his ultimate form, the "Metal Overlord." Using the Chaos Emeralds collected by the four teams, Sonic, Tails, and Knuckles transform into their super forms and work together to defeat Metal Overlord. After an intense battle, Metal Overlord is defeated and reverts to his original form, Metal Sonic. In the aftermath, Sonic and the teams go their separate ways, while the Chaotix pursue Eggman, demanding the payment they were promised for their services. Emerl Incident (Sonic Battle): While studying his grandfather Professor Gerald Robotnik’s diary, Dr. Eggman uncovers the existence of an ancient sentient weapon called the Gizoid, created by a civilization 4000 years ago. The Gizoid, now dormant, is found by Eggman at Emerald Beach, but despite his attempts, he cannot get it to function properly. Frustrated, Eggman abandons the artifact. As Emerl interacts with each of them, he learns concepts like friendship and gradually gains strength, intelligence, and independence with each Chaos Emerald he obtains. Sonic and his friends, recognizing Emerl's potential, embark on a journey to gather the remaining Chaos Emeralds to help him develop fully. However, Eggman, now realizing Emerl’s true power, attempts to reclaim him, sending a rebuilt E-102 Gamma and creating a series of flawed Emerl replicas called "E-121 Phi" to stop Sonic’s group. After collecting all the Chaos Emeralds, Emerl achieves full consciousness and becomes completely sentient. In one last attempt to control him, Eggman lures Emerl to the new Death Egg and battles him. Emerl triumphs, but Eggman uses his Final Egg Blaster to force Emerl into breaking his link with Sonic and transferring control to Eggman. The overload causes Emerl to malfunction, erasing his personality and sending him on a destructive rampage. The rogue Gizoid turns the blaster on Earth, threatening to destroy the planet. Sonic steps in to confront Emerl in a final battle. The Gemerl Incident (Sonic Advance 3): After the events involving Emerl, Dr. Eggman uses Emerl's data to create a new robot named Gemerl. Eggman shatters Earth into seven separate pockets of reality with Chaos Control, intending to conquer each section and establish the Eggman Empire. Sonic, stranded with Tails, sets out to reunite with his friends Knuckles, Amy, and Cream. Together, they journey through the fragmented zones, collecting Chaos Emeralds and battling Eggman’s machines to restore the world. Eventually, they confront Eggman and Gemerl at Altar Emerald, where they defeat the Hyper Eggrobo. Afterward, Gemerl betrays Eggman, seizing the Chaos Emeralds and transforming into Ultimate Gemerl. This pact led to the tragic ARK incident and Maria’s death. Black Doom confirms this, admitting that his blood was used to create Shadow, explaining why Shadow is immune to the Black Arms' paralysis gas. After Shadow collects all seven Chaos Emeralds on the Black Comet, Sonic and his allies—Tails, Knuckles, Amy, Rouge, and even Eggman—try to convince him not to give the Emeralds to Black Doom, who plans to use them to destroy the planet. The Dimensional Merge Incident (Sonic Rush): Blaze the Cat, originally from her own dimension, is suddenly pulled into Sonic’s world. In her dimension, there were seven Sol Emeralds, akin to the Chaos Emeralds, but these have been stolen by Doctor Eggman. Determined to recover them, Blaze sets off on her mission. Along the way, she meets Cream the Rabbit, and is struck by her politeness and kindness. Meanwhile, Sonic is also on a search, but for the Chaos Emeralds, which have been taken by Eggman Nega, Doctor Eggman’s counterpart from the future, who was residing in Blaze’s dimension. During Sonic’s search, he briefly encounters Blaze, but before he can ask her any questions, she leaves. Later, Tails discovers that the two dimensions—Blaze’s and Sonic’s—are merging, and if nothing is done, both will collapse. Suspicious of Blaze’s motives, Sonic and Tails set out to find her. They eventually track her down, with Cream by her side, and Sonic tries to confront her about what is happening. However, Blaze is evasive, refusing to explain anything and choosing to leave with Cream. Sonic follows her to Eggman Nega’s base, where it is revealed that Eggman and Eggman Nega are working together, aiming to collect both the Chaos and Sol Emeralds. The following day, Sonic and his friends see Eggman on a digital billboard promoting an Extreme Gear race, the EX World Grand Prix, where participants must wager a Chaos Emerald to enter, with the winner receiving all seven. Upon learning that the Babylon Rogues are competing, Sonic, Tails, and Knuckles decide to enter the race as well. They are later joined by Amy Rose, who is eager to compete. Throughout the races, Sonic and his friends face off against the Rogues in intense Extreme Gear competitions. However, during the final race, Wave sabotages Sonic's board, giving Jet the upper hand to win the Grand Prix. Jet then uses the Chaos Emeralds to raise Babylon Garden from the depths, hoping to uncover the treasure of the Babylonians. Meanwhile, Eggman, intent on taking the treasure for himself, steals the Key from Jet and heads toward the garden. Amy grabs onto Eggman's ship in an attempt to stop him, while Sonic quickly takes a new board and pursues Eggman. Jet, determined to defeat Eggman first, challenges Sonic to another race. Meanwhile, other Arks begin to fall from the sky, one of them striking the Crimson Tower, a key structure of the technology company MeteoTech. The impact causes MeteoTech’s robots to malfunction and go on a global rampage. Sonic, traveling with Tails and Knuckles, stumbles upon one of the Arks but is quickly attacked by the rogue robots. Using the Ark’s power, Sonic manages to escape, but the group is pursued. They run into Amy, who has also found one of the Arks, and together, the four head to MeteoTech to investigate the situation. At MeteoTech, the group encounters the Babylon Rogues. Storm, one of the Rogues, attempts to take Amy’s Ark and chases after her, while the rest of the group ventures deeper into the facility. There, they find the company's owner, Doctor Eggman, who reveals that a robot named SCR-HD was struck by one of the Arks, gaining sentience and becoming the leader of the malfunctioning robots. The robots now seek to collect all five Arks, and Eggman admits he has already used one to power the mother computer that controls all of MeteoTech. Amy reluctantly hands over her Ark of the Cosmos to Storm, but they are soon attacked by a robot. After the robot is destroyed, Storm discovers another Ark inside and takes off to reunite with Jet. Meanwhile, Eggman steals the Rogues' collected Arks and makes his way to Crimson Tower, intending to use the Arks to control all the world’s robots. The Babylon Rogues pursue Eggman, while Sonic and his team retrieve Amy and head to Crimson Tower to stop the mother computer. Upon arriving at the tower, they encounter the Babylon Rogues once again. Jet challenges Sonic to a final race, with the winner taking all the Arks. The two race to the top of the tower, reclaim the Arks, and shut down the rampaging robots. As the Arks resonate, Babylon Garden is summoned, and Sonic hands over the Arks to Jet. Before they can leave, SCR-HD appears, seizes the Arks of the Cosmos, and retreats to Babylon Garden. There, SCR-HD activates the Arks, revealing an ancient spaceship within the garden and creating a massive black hole that threatens to destroy the planet. SCR-HD transforms into a powerful robot called Master Core ABIS. While Eggman escapes, the heroes and the Rogues team up to defeat ABIS using Gravity Dives, ultimately shutting down the Arks and stopping the black hole. The ancient ship is left adrift in space. In the aftermath, Tails speculates that the Babylonians’ ancestors were aliens who lost control of their spaceship. They scattered the Arks into orbit to stop it, hoping the relics would one day return to the surface, allowing them to restore the ship and return to their home planet. With the crisis averted, Jet challenges Sonic to another race, and Sonic eagerly accepts. The Solaris Incident (Sonic the Hedgehog 2006): Dr. Eggman kidnaps Princess Elise of Soleanna, aiming to exploit the destructive power known as the Flames of Disaster, sealed within her. With the help of his friends Tails and Knuckles, Sonic sets out to rescue Elise from Eggman’s clutches. Meanwhile, Shadow and his partner Rouge, along with Eggman, accidentally unleash an evil spirit named Mephiles. Mephiles transports Shadow and Rouge to a future devastated by a monstrous force, Iblis. Manipulating the situation, Mephiles convinces survivors Silver and Blaze that Sonic is the cause of their world's destruction, sending them back in time to eliminate him. As the story unfolds, Sonic and his allies travel through the past, present, and future in their efforts to thwart Mephiles and Iblis while also protecting Elise from Eggman. Silver initially hunts Sonic, believing him to be responsible for the apocalypse. However, Shadow reveals that Mephiles, not Sonic, is the true cause of the devastation, as Mephiles intends to alter the past for his own dark purposes. The group journeys ten years into the past, discovering that Mephiles seeks to reunite with Iblis, who was sealed within Elise when she was a child. Mephiles and Iblis are two halves of Soleanna's god, Solaris. Mephiles succeeds in his plan by killing Sonic, causing Elise to cry and release the seal on Iblis. Using the Chaos Emeralds, Mephiles merges with Iblis to become Solaris, an all-powerful being that threatens to consume time itself. The heroes, along with Elise, gather the Chaos Emeralds and use their power to revive Sonic. Sonic, Shadow, and Silver transform into their super forms and confront Solaris in an epic battle, eventually defeating him. After the battle, Sonic and Elise travel back to the past and extinguish the flame of Solaris, erasing the god from existence and preventing the events from ever happening. Although the timeline is reset, Sonic and Elise experience faint memories of their adventure, hinting at a connection that remains even after the events have been undone. The Onyx Island Incident (Sonic Rivals): When the mysterious Onyx Island suddenly appears, Sonic and Tails fly there to investigate, only to encounter Dr. Eggman, who unveils his latest invention: a camera capable of transforming people and objects into cards. Eggman has already captured Amy this way and, before Sonic can react, turns Tails into a card as well. Just then, Knuckles arrives, furious to learn that Eggman has used the device on the Master Emerald. Declaring his plan to conquer the world by turning everything into cards, Eggman challenges Sonic and Knuckles to stop him before making his escape. The two heroes set off independently to foil his scheme. Meanwhile, Shadow receives an urgent distress signal from Eggman, but when he locates him, the doctor denies ever sending it. Later, Rouge contacts Shadow, warning that she’s uncovered a dangerous secret about Eggman, but she is turned into a card before she can reveal anything. At that moment, Silver arrives from the future and tells Shadow that he must get to Eggman before it’s too late. As they investigate further, the heroes discover that the real Dr. Eggman has been trapped in a card all along. The Eggman they’ve been dealing with is actually Eggman Nega in disguise. Nega has traveled back from the future to use the camera to erase Eggman’s failures from existence and alter their family’s legacy. Onyx Island, a future version of Angel Island that Nega brought back, plays a key role in his plan. With his true identity revealed, Nega flees to a space station, where he plans to use the camera to transform the entire planet into a card. The heroes free Tails and the real Eggman, who assist them in reaching Nega’s space station. After a fierce final battle, they defeat Nega, capturing him in a card. With Nega contained, the camera's effects are reversed, freeing everyone previously trapped. Silver then takes Onyx Island and the card containing Nega back with him to the future, restoring peace once more. The Ifrit Incident (Sonic Rivals 2): Sonic and Tails start investigating the mysterious disappearance of several Chao, soon discovering that Dr. Eggman has hidden them inside a haunted mansion. But with the seventh Chaos Emerald hidden within Metal Sonic, Shadow uses it to teleport them back, leaving Nega stranded. Sonic and Tails free the Chao, returning them to a Chao Garden to rest. Knuckles uses Nega’s Emerald Detector to find the Master Emerald, only for Rouge to steal it and dash away. The heroes give chase, but Eggman insists they continue racing to complete the engine’s power-up. Reluctantly, the teams engage in race after race, finally gathering enough Ultimate Team Energy. Eggman seizes the completed engine and installs it into his Death Egg mech, aiming to crush Sonic once and for all. After an intense showdown, Sonic defeats the Final Fortress, causing Eggman’s ship to spiral out of control. Sonic, along with Tails and Knuckles, rescues Dodon Pa as the Final Fortress crashes. In gratitude, Dodon Pa gifts each racer a new car to replace the ones lost in the fortress crash. Unbeknownst to him, a mysterious girl with a similar glitchy appearance watches from a distance. Later, Sonic encounters the girl face-to-face. She warns him to stay away from a massive robot, one of the Titans, and she tells him to leave immediately. But Sonic ignores her, but he is swiftly defeated. He realizes that only his super form will allow him to stand a chance against these colossal foes. Meanwhile, trapped in Cyber Space, Eggman commands the mysterious girl—now identified as Sage—to monitor Sonic. Sage runs simulations to find a way to free Eggman, but none succeed. As Sonic continues to explore the islands, he assists Amy in helping small, ancient creatures called Koco and gathers more Chaos Emeralds. Along the way, they experience visions of a long-lost civilization, hinting at a tragic past. Sonic then faces and defeats the Titan Giganto, unlocking a cryptic vision of a desperate Ancient and receiving instructions to head to “the sand-scarred island.” Upon arriving at Ares Island, Sonic rescues Knuckles, who’s also been pulled into Cyber Space. Though he frees him, Sonic’s exertion causes him visible strain, which Sage ominously calls “cyber-corruption.” Despite his worsening condition, Sonic presses on, discovering remnants of advanced weapons and ruins. After another intense battle, Sonic defeats the Titan Knight and receives his final vision—a glimpse into the Ancients’ doomed war against an entity capable of destroying worlds. On Rhea Island, Sonic faces the truth behind his visions as he scales six cyber energy towers. The Ancients, fleeing from a planet-destroying force, crash-landed on earth and tried to seal away this entity, known as The End, in Cyber Space. But shutting down the towers fully corrupts Sonic, turning him into a digital shell as the towers release Eggman and everyone else from Cyber Space. With The End now free, Sonic’s friends sacrifice their physical forms to bring him back, and Sage convinces a reluctant Eggman to form an uneasy alliance with Sonic. Sonic heads to Ouranos Island for a final showdown. Sage suggests a risky plan: with Sonic's friends collecting the Chaos Emeralds, Sonic must complete trials to harness his cyber corruption as a new power. Reunited, they gather the Emeralds while Sonic confronts the spirits of fallen Titan pilots in a series of grueling tests. With the Emeralds in hand, Sonic transforms into Super Sonic and takes on the Titan Supreme, only to face the resurrected threat of The End. Despite its regenerative powers, Sonic taps into his newfound cyber abilities, detaching Supreme from The End. With Sage and his friends holding off The End’s attacks, Sonic delivers a decisive blow, vaporizing Supreme and ending The End once and for all. The Marauders Incident (Sonic Chronicles: The Dark Brotherhood): After Dr. Eggman is defeated and presumed dead following a final confrontation with Sonic, Knuckles, Amy, and Tails that ends in the destruction of his ship, the Egg Carrier, life quiets down. With no sign of Eggman and the world seemingly at peace, Sonic sets off on a solo adventure around the globe, while the others go their separate ways. However, Sonic's vacation is cut short when Tails calls him with urgent news: Knuckles has been kidnapped. Sonic heads to Central City with Amy to meet Tails, where Rouge the Bat escorts them to G.U.N. headquarters. There, the Commander reveals that G.U.N. and Team Chaotix have been monitoring a group known as the Marauders, and although they have located several of their hideouts, Knuckles remains missing. Tails has managed to repair broken communicators found at these sites, leading them to pinpoint the Marauders' main base in the Mystic Ruins. Using Tails’ Tornado plane to avoid the G.U.N. guards, they make their way to the Ruins. With the help of Big the Cat, they track down the Marauders' base and find Knuckles escaping from captivity. However, as they leave, they discover that Angel Island has vanished. Back at his workshop, Tails builds an Eggman Tracker to locate Eggman and determine his connection to the recent events. After finding scattered remnants of Eggman’s technology in various locations—including an encounter with Shadow—the team disables a force field in Green Hill Zone and finds Eggman inside. He claims to have survived his last encounter by anticipating his own defeat and arranging a robot rescue. Eggman reveals that Angel Island is being pulled towards Metropolis, where the Marauders' main base is hidden. Flying to Blue Ridge Zone to reach Metropolis, the team reunites with Shadow, who is searching for E-123 Omega. They are soon ambushed by Shade and the Marauders. Shade reveals herself as an echidna from the Nocturnus Clan, shocking Knuckles, who believed he was the last of his kind. After Sonic defeats her, Shade blocks their path to Metropolis. Eggman provides an alternate route through an underground railway, where he tells them of a weapon in his lab that could stop the Marauders, provided they can gather the necessary parts. The team splits into two: Sonic and Knuckles head to Angel Island to secure the Master Emerald, while Tails and Eggman prepare the weapon. Tails’ team develops a non-lethal device to return the Nocturnus to their dimension, while Sonic’s team infiltrates a Nocturnus airship headed for Angel Island. Tails and Eggman devise a plan to follow Ix into the alternate dimension using a specially built vehicle, the Cyclone. However, the island's impact has knocked out Metropolis’ power, so Sonic and Shade restore it and retrieve a Dimensional Buffer to stabilize the Cyclone. The team sets off, leaving Eggman behind to monitor their return. Upon entering the Twilight Cage, they crash-land on a rocky planet, the Kron Colony. Tails suggests powering the Cyclone with a Chaos Emerald, which they find on the colony. The Kron, giant rock beings enslaved by Ix to manufacture weapons, initially mistake the team for Nocturnus spies. After Sonic frees the Kron, they lend him the Emerald and offer their alliance. Next, the team travels to the N'rrgal colony, where the slug-like N'rrgal drain the Cyclone’s power and ask for the team’s help against the Zoah. The team retrieves the Chaos Emerald that Ix gave to the Zoah, securing their support. The journey continues to the Voxai Colonies, where Sonic frees the peace-loving Voxai from the mind-controlling Overmind, who serve Ix with the help of two Chaos Emeralds. With the help of the allies they’ve gathered, the team mounts an assault on the Nocturnus homeworld of Nocturne. After penetrating its defenses, Sonic and Knuckles split up to confront Prefect Charyb and Prefect Scylla, two Gizoids empowered by Chaos Emeralds. Following their victories, the teams regroup to challenge Ix. As Sonic and Knuckles arrive, they find Ix using the Master Emerald to achieve a super transformation. Sonic transforms into Super Sonic with the Chaos Emeralds and defeats Ix. As Nocturne collapses, the team escapes to Metropolis in the Cyclone, only to find Eggman waiting with a fully restored empire. Having spent years in the Twilight Cage due to its slower time, Eggman has used the time to rebuild. The adventure ends with Sonic, Tails, and Omega preparing to take on the new Eggman Empire, ready for their next challenge.
